چکیده

RESULTS CpGProD is an application for identifying mammalian promoter regions associated with CpG islands in large genomic sequences. Although it is strictly dedicated to this particular promoter class corresponding to approximately 50% of the genes, CpGProD exhibits a higher sensitivity and specificity than other tools used for promoter prediction. Notably, CpGProD uses different parameters according to species (human, mouse) studied. Moreover, CpGProD predicts the promoter orientation on the DNA strand. Bioinformatic Analysis of Retroelement-Associated Sequences in Human and Mouse Promoters

Mammalian genomes contain large number of retroelements (SINEs, LINEs and LTRs) which could affect expression of protein coding genes through associated transcription factor binding sites (TFBS). Activity of the retroelement-associated TFBS in many genes is confirmed experimentally but their global functional impact remains unclear. Human SINEs (Alu repeats) and mouse SINEs (B1 and B2 repeats) ...

Particle Swarm Optimization with Reinforcement Learning for the Prediction of CpG Islands in the Human Genome

BACKGROUND Regions with abundant GC nucleotides, a high CpG number, and a length greater than 200 bp in a genome are often referred to as CpG islands. These islands are usually located in the 5' end of genes. Recently, several algorithms for the prediction of CpG islands have been proposed. METHODOLOGY/PRINCIPAL FINDINGS We propose here a new method called CPSORL to predict CpG islands, which...

The mouse rpL7a gene is typical of other ribosomal protein genes in it's 5' region but differs in being located in a tight cluster of CpG-rich islands.

The two major transcriptional start sites of the mouse ribosomal protein L7a gene (rpL7a) (formerly Surf-3) have been mapped to two cytidine residues separated by 4 bp embedded in a polypyrimidine tract of 21 bp. The rpL7a gene contains a small first exon (25-29 bp) and a small 5' untranslated leader sequence (22-26 bp). Its transcriptional start sites are not preceded by a canonical TATA box m...

Identification and characterization of the potential promoter regions of 1031 kinds of human genes.

To understand the mechanism of transcriptional regulation, it is essential to identify and characterize the promoter, which is located proximal to the mRNA start site. To identify the promoters from the large volumes of genomic sequences, we used mRNA start sites determined by a large-scale sequencing of the cDNA libraries constructed by the "oligo-capping" method. We aligned the mRNA start sit...

Mycobacterium avium subsp. paratuberculosis induces differential cytosine methylation at miR-21 transcription start site region

Mycobacterium aviumsubspecies paratuberculosis (MAP), as an obligate intracellular bacterium, causes paratuberculosis (Johne’s disease) in ruminants. Plus, MAP has consistently been isolated from Crohn’s disease (CD) lesions in humans; a notion implying possible direct causative ...
